Just because the Tool says "Permission Denied." does not mean that Wanda will follow through with submitting to it* and Wanda not following that order would cause more strife, which may need to Parson taking the field, etc etc.....
Much as I hate to say it, Jack's fate is still up in the air, IMO.
*Arguements of Duty fall on the fact that Wanda isn't so much bound to the leadership of the Tool as she is to what she calls "to Fate Magic" or her prophesy declared by the FaQ Predictomancer [which are seperate things, though Wanda calls the extension of Fate magic in the form of a prophesy "Fate Magic" itself, which I'm yet to reconcile in my head. It'd be like someone saying they're a follower of Fate magic because they actively keep putting themselves into the feeling of 'flaking' (Hippiemancy is also on the "Fate" axis)] I personally believe that whole part in Book 1 with her working on the "airforce" was just a show for her to retrive the Arkenhammer should Stanley fall, as she had planned to with the original FaQ attack. In other words, that her Duty was faked and thus no Duty sways her now, but merely the fact of convenience. That's another arguement for another day, however.
